I was in a lesson the other day playing my Jody jazz ESP and there were lots of over tones coming out and we were trying to work on tone so I had to switch to and Otto link Is there any way to remedy that situation

Try a different strength/cut reed and/or put in a few extra hours in the shed working on tone using the JJ.
It sounds like you embouchure is still a little imature and hasn't learned how to adapt quickly to different mouthpiece/reed 'situations'.
