I'll second that - I have gone down that road and by the time you polish off enough material to get rid of the deep scratch, you have rounded off that edge, and that will bug you more than the scratch did.
On the Rovner ligs, (excluding the 'Platinum' ones), about the only way to scratch a mouthpiece with them is using one that's too small, causing the screw to contact the top of the mouthpiece. This is pretty rare, and many players actually choose Rovners at least partially because they normally cause no ligature damage at all.
