The finish will Not effect the intonation, that is based on design and player.
As to the sound, depends on who you ask. Some people say they notice no difference.
I am not much of a sax player but I sell a LOT of them and when played side by side in my store, I HEAR a difference between finishes.
Again, its all personal opinion. I personally am of the opinion that thinly plated (silver & black nickel) give a brighter tone then lacquer. I feel that Colored Lacquer (Black) gives a darker tone.
Comes down to the person. More then anything, mouthpiece & player are always going to make the biggest tonal difference, not the plating.

If the horn is Un-Lacquered, may be sound different with a lacquered horn (same model). I've tried a Un-Lacquered Yana A-991, YAS-82Z with their standard lacquered version, some different. It's true.
Also, if, there are some different it is Nickel plated or silver plated compare with lacquered version (if same model).
However, if compare with Black lacquered with Clean gold lacquered version, sounds very same. It's only cosmetic propose in my opinion.

Some manufacturers (Selmer, for instance) use several more coats/layers of lacquer on opaque finishes (white and black). So, if there is a difference to be heard, one might believe there is some reason for the opaque lacquer horns to have fewer overtones.
